Immunology Bioinformatics Internship Overview

The Immunology Bioinformatics Team at Genomics Research Center is responsible for providing computational solutions and conducting computational research for immunology discovery and translational programs.  We partner with discovery and clinical scientists to identify genes and pathways operant in human diseases through the interrogation of complex multi-omics data sets generated from clinical samples.

We are seeking a highly motivated intern who has a strong interest in and the essential skills for developing a computational tool for single-cell RNA sequencing. In this position, you will develop a large language model (LLM)-based tool for cell type annotation in single-cell analysis. This tool will generate cell-type annotations that are comparable to those made by human experts, as indicated in recent studies. It will utilize AbbVie's in-house LLM models and leverage previous expertise in cell-type annotation within immunology.

This internship will be based in Cambridge, MA.

Key responsibilities include:

  • Develop an internal LLM-based tool with necessary prompt engineering for cell-type annotation
  • Evaluate the performance by comparing it to traditional marker-based methods (e.g., SingleR) using public gastrointestinal single-cell RNA-seq data

Qualifications

Minimum Qualifications 

  • Currently enrolled in university, pursuing a Master’s or PhD in Mathematics, Statistics, Computer Science, Bioinformatics or other related field
  • Must be enrolled in university for at least one semester following the internship
  • Required skills and knowledge include:
    • Proficiency in a programming language, e.g., R or Python
    • Experience with software development in Linux environment
    • Proven experience with single-cell RNA Seq data analysis
    • Hands-on experience of development machine learning/deep learning algorithms
  • Excellent written and verbal communication skills
  • Highly motivated and enthusiastic with the ability to work independently with minimal supervision
  • Energetic and eager to tackle new projects and generate new ideas
  • Willing to be on-site in Cambridge, MA for at least three days a week

Preferred Qualifications

  • Expected graduation date between December 2025 – July 2026
  • Strong knowledge of LLM theory and applications
